Sonic Advance 3's story:
Following the Emerl incident, Dr. Eggman engineers Gemerl using leftover data, subsequently employing Chaos Control to fragment the world into seven distinct zones. His nefarious plan? To conquer each zone and transform them into his own dominion, dubbed Dr. Eggman's Empire. Stranded on Route 99, Sonic and Tails unite forces to locate their pals—Knuckles, Amy, and Cream—while also embarking on a quest to recover the Chaos Emeralds. Along their odyssey, they reunite with their companions and face off against Eggman's myriad contraptions.

The game is structured around seven zones. Each encompassing hub worlds known as "Zone Maps," consisting of three Acts. A formidable boss encounter, and two mini-games tailored to procure extra lives. Unlike the direct sequential progression of other titles in the Sonic franchise, Sonic Advance 3 introduces a hub system, necessitating characters to traverse distinct worlds to engage in each Act. Upon completing all three Acts within a zone, players advance to the corresponding boss confrontation.
